Ok this is really starting to annoy me. It does not want to go into programming mode.
I get in the car.
Close the door. Lock it, unlock it (using the electric switch). Open the door.
Insert key, take it out.
Press Lock, unlock 5 times (using the electric switch).
Close door, open door.
Press Lock, unlock 5 times (using the electric switch).
Insert key, turn it to the "On" position, turn it to the "Lock/Off" position.
.....Nada. Tried 10+ times now.

Can anyone tell me what I am doing wrong?

Just tried the confirmation mode. Nothing. Does not do the lock/unlock sequence. This can't be this difficult to do....

I just did it on a used transponder "fob" from eBay. Works like a charm. I did it wrong the first time but the second time through, it worked just fine, just like you said. Thanks! +rep

From what research I have done this is the only thing I have found (pulled from club lexus):

2001 Models- If you lose both master keys, Lexus claims you will have to get a new replacement engine ECU, in addition to the replacement master keys, as the ECU is reportedly “unflashable / not reprogrammable”.

2002+ Models- If you lose 1 master key or wish to add another master key, all you need to do is get a new key, have it cut, and get a transponder (if it is not included with the key already) and follow these steps;
There are two parts to this, the first is programming the Immobilizer, which allows you to start the car, the second is programming the transponder, which locks/unlocks and opens the trunk.

Not sure if that means that 2001 models are SOL when it comes to adding spares.

I have a 2001 and just got a blank key off of eBay. I got it cut at the lock smith and it unlocks the doors just fine. I tried to program the key and I can get the car into programming mode just fine but when I put the key in and press the gas pedal the security light never stops blinking.

I have not tried programming the fob yet.

Yeah...

Start with a locked up car. (use the original keyless unit or whatever)
Use your new key to unlock the driver door (using the keyhole)
open the door, keep it open!
Key in the ignition, then pull it out
5x lock/unlock
close the door, then open again, keep it open
5x lock/unlock (make sure you're hitting lock first)
key in ignition, turn it all the way to "ON" (just before turning it over)
key out - at this point, the locks automatically lock/unlock x1
hit the lock and unlock buttons for a second
then hit the lock button - this should lock the doors
open and close driver door.

I had this same problem on my 2001, I got the door lock parts to work but can get my imoblizer to program at all. I have a feeling the 2001 use a different method but so far, no one seems to be able to find any other method of programing it. I was thinking about breaking down and paying the dealer ship to program the imobilizer part.

Same way as the door locks. All of the locks/trunk should be programmed togather. All of mine were.

I tried it on my sister's 01 today. The immobilizer works for sure.

Even stranger is the fact that after programming my 03 key for my sister's 01, the 03 immobilizer still works for my 03. Weird. This leads me to suspect either the chip can memorize more than 1 "host" car, or the immobilizers are pretty common.
